Abstract
Based on three kinds of indices of physicochemical properties on amino acids, a 3D graphical representation of protein sequences is introduced. Then, we present a graph matrix representation called the 2-order difference matrix to characterize the 3D graphical representation. Using this 2-order difference matrix, we propose an efficient method to compare protein sequences. Finally, an example is shown to compare the NADH dehydrogenase subunit 5 (ND5) protein sequences of 9 species.
